Based on only seeing the sword, yes. They very well may have used the magic of the sword as part of their attack, but the also used the sword to physically stab their target, as I saw damage typical to swords having to go through bone.
The levin sword is different from a normal sword, as it draws power from the magic inherit within the user to attack, rather than your own physical strength. Any person trained in swords may be able to use it, but if they don't have much magic within them, the sword won't be as powerful.

As for the sword wounds...they are consistent with the Levin sword. There's even some lightning damage in the wounds themselves.]

And the sword was definitely used to stab Shirou, and it seems that they even activated the sword while stabbing him.
